When you clear files read only flag inside Notepad++ it works properly. Then I can make changes to the file. After editing I choose "set read-only" to make it not editable by accident (which I need), but when I go to File Explorer and right click to see the file properties, I can see it did not really make it read-only.

I guess it makes it read-only inside Notepad++ but not in the filesystem...the clearing part works properly though.
